The main factor is the introduction of Grey Squirrels into the UK. They are not a Native species and have few predators. When a species of animal is introduced into a Country it often upsets the balance of the native wild life and the intruder can wipe out resident populations very quickly. They can also introduce diseases that the native population has no immunity to, which is also a factor in this case.
They can live in areas the Red Squirrel can't and in the areas they do, but being bigger and more aggressive they attack the Red's.

Red squirrels feed on acorns - however they are not very efficient at digesting them and so need to eat a lot to get a decent amount of nourishment - grey squirrels are much more efficient at digesting acorns and therefore have overtaken red in most deciduous forested areas - red squirrels are hanging on in some areas where the main food source is not acorns and therefore they literally have a fighting chance.

I believe the main factor is that grey squirrels are a lot meaner and wiped out a lot of the more placid red squirrels.

It is due to the grey squirrels be more ferocious than the red ones and the fact that the greys have a wider diet than the red. in many areas the grey is pushing the red one to extinction and the greys are also thought of as vermin.
